I want to add an S to the board to show where the ship was located after the game is over

well, if you want to assign use a single equal sign like you did here:

board[guess_row][guess_col] = "X"

== means check if equal

your last if statement is incorrect, the use of "if" is like that :

if something (= , > , in ....) something:
do something

all what you have to do is:
add the S on the board straight after print("Game Over") &

else:
print ("You missed my battleship!")
board[guess_row][guess_col] = "X"
if turn == 3:
print("Game Over")
board[ship_row][ship_col] == "S"
print(print_board(board))
